I looked at the website.

So.... aircraft aluminum has much tighter production control than what's used in the marine industry. Not comparable to marine construction. Mill scale is a good example, and crevice corrosion.

How do the manufacturer application instructions deal with that, especially since applications are typically well into the boat's life?
 
Yes they are, the main thing is prepping it right.

No dirt, oil, sand surface, wipe clean.

Thin coats for vertical surfaces, use a short nap roller (1/8" nap), tip with a brush if necessary.
This stuff has a tendency to self level. Just roll it very thin and let tack up if another layer is needed.
