I did three coats of thompson's water seal on the wood that will become my transom.

Now that it is too late I have a question. Can I paint over the wood that has been water sealed, or did I need to do that before hand?
 
Well.. you really only needed 1 layer of Thompsons.. any water that does seep through, won't be able to dry out. But that's besides the point, and you shouldn't have to worry with that. Just go ahead and paint over - you're not going to hurt it any.
