My 96 Johnson 40 2 cyl has been randomly missing/popping at upper RPMs for a while and was getting worse.
I thought it was fuel problem but replacing the fuel pump, cleaning carbs, new fuel etc. did not help.
I've checked compression, 157-158 psi on both cylinders.
Spark looked OK but a little reddish on my cheap tester so I thought perhaps it was a CDI problem.
I removed the old CDI and found a crushed white wire between the unit and the mounting bracket.
I installed new CDI brand CDI unit per the instructions.
Started it up, ran 2-3 seconds, then died and will not restart, not even with the old CDI.
I replaced the primary coil with a spare, same result.
Same reddish spark, new plugs, still no start.

Any suggestions?
 
Found the problem, bad stator. Resistance tests did not show a problem, but replacing the stator fixed it. Luckily I had a parts motor.
 
You're lucky you have a parts motor. When you start swapping parts to find a problem, that can get expensive fast. Odd that testing wouldn't identify the problem part though.
